Her feelings towards Obito didn’t affect Kakashi nor Rin at that moment. Besides both thought that Obito was dead.
Kakashi was using Chidori against the Mist ninja that were following them and Rin, having been turned into an unwilling Trojan horse with the three-tailed beast, decided to sacrifice herself using Kakashi to kill her.
